The airline confirmed the incident on Tuesday.
The bodies were found during a routine inspection after the plane landed at Fort Lauderdale-Hollywood International Airport, JetBlue said.
The inspection was part of the regular checks performed on aircraft after a flight.
The JetBlue flight operated as Flight 1801, which took off from John F. Kennedy International Airport (JFK) in New York.
The plane landed in Fort Lauderdale just after 11:00 PM, according to FlightAware.com.
